Is there anyway to do a partial refund on an order with PAX integration? Also, a Customer ask to charge a certain amount over the phone and collect the rest as cash at the door, is this possible?

Partial refunds are not available. You can do 1 of 2 things. 1) Void the original order, and process a new one with a lower rate. 2) issue a customer credit on that customer's account. The credit will be able to be applied on a future purchase.
The customer credit option is probably the best.
To charge only a certain amount on the credit card, enter that amount on the payment screen before you submit the payment. The PAX will process the card for that amount, and the payment screen will remain open afterward showing that a balance is due. Cancel the remaining payment after the card is processed, then that remaining amount can be paid as cash at the driver dispatch. The printed receipt will show the balance due, along with the portion that was already paid.
